Not clunking or play, butthe miatahas some torn boots, and I'm not sure if I should justclean them out, put a new boot on, or replace the joint entirely. I hate to do this if the join itself isn't shot. But I don't want to reinstall I shot balljoint

If there's no play in it, then fix the boot with some silicone sealant and put it back together.

You might be able to get new ball joint boots from Mazda. I bought them for my RX-7 through Mazda Motorsports for $6-7 a piece. They probably cost a bit more at the dealer.

When you fix the boot, make sure so look for sand, rocks etc. in the grease, than add new grease.

Yeah, if they are tight, greased and not full of grit just replace the boots. Energy Suspension has universal urethane boots and I have had good luck with them. The cheapie HELP! line version is fo' E36 M3, don't waste your money.
