My buddy just got a used '09 Lexus IS250 and noticed a suspension clunk from the rear right. It doesn't happen in times of compression, more just whenever there is suspension movement. Hand pressure/bouncing on the trunk does not show excessive travel or create the clunk. I'm suspecting a bad ball joint or bushing or something. Can anyone enlighten me to suspension design back there and simple ways to diagnose this noise?

Jack up the rear and safely support and do a visual under there.  Check out the sway bar links and and feel around for play, grab hold of the tire at 9 & 3 and 12 & 6 o'clock positions and try to wiggle it.  If possible try and take a look at the upper shock mounts, grab hold of the shock and feel for play.  I know on the E36/E46's they were notorious for upper shock mounts going bad which would develop a clunk in the rear over any bumps.
