My dad picked up another miata (his 8th? 12th? I don't know, its alot). The seller said it has a short shifter, but comparing the height to a miata ad, it kinda looks stock. can anyone confirm?

In my limited experience, the shifter height changes with a short throw as well. Little harder to measure the shifter distance for a pic example.
The shifter height does not have to change if other parameters are changed. There are a few ways to shorten the throw, very few of them worthwhile in a Miata.
If your dad has that much experience with Miatas, he should be able to tell if the throw is tighter. If he can't tell, it doesn't matter what the seller claims :)
Looks to be the same height as stock to me.
This is the only pic I could find of our NB with the stock shifter/knob still installed, and it's about the same as what was posted.

Your dog must be huge! At 62lbs I wouldn't consider ours to be very "miniature"... LOL
About double the size of yours, 120 or so. Top of his head is about 3 feet off the ground when he is standing. I think I would have to take the passenger seat out to take him in the Miata
He thinks he is a lap dog
I've raced a few Miatas with so called "short shifters", and have hated every single one. Give me the stock shifter every time.
