Legally speaking, it must cause a failure, and the modification has to be proven to be the cause OF the failure. If you put an aftermarket stereo with big amplifiers in your car and it fries the electrical system, they have grounds to deny warranty. If you put an aftermarket stereo in the car and a steering rack starts leaking, they can't deny warranty.
Of course they'll try.
I'd say a short throw shifter would be the best bang for the buck. You shift everyday so you might as well make it enjoyable.

True, but I've read that since many tunes take cars out of EPA emissions compliance, most manufacturers will tell you that you're on your own if you decide to go that route.

CAE Ultra Shifter for Fiat 500
I just got the one in for my FR-S and installed it this weekend along with stiffer engine mounts and transmission support. Absolutely blown away with it - PHENOMINAL shifting device with extremely tight tolerances! The Porsche and BMW guys love these shifters and swear by them...
Shifter, seat, and steering wheel are areas I will spend money on to have a perfect interface with the car...they are the most critical to my enjoyment of a vehicle and can make or break the deal. I knew going into the FR-S that I hated the stock seats and the shifter was good, but not to my liking. Aftermarket fixes manufacture's defects...

^Yes need a boot that leaves the mechanism exposed but covers the undesireable stuff.
