I found a really cheap M3 5speed transmission that I might want as a spare in case the synchros on my current one get a lot worse. Is there any way to gauge the health of a used transmission that is assembled and out of the car?

not that I am aware of.. but it might be cheaper to take a decent used transmission to a shop to have it overhauled with new syncros and bearings than to take a dead one

Unscrew the drain plug and check for metal, seeing some fine brass is common, aluminum, steel or chunks of brass signify a serious problem.

Since you don't need it right away you can always crack it open and see how the inards look, and replace anything that looks shot at your leasure
