Super T-10's aren't exactly cheap anymore but they are cheaper than a T-56. Around here thye usually got for about $750.00 for one that doesn't sound like something awful happened to it.
If you're nice to it, a Saginaw might survive but I doubt it.

Maybe it's not the most ideal setup, but don't forget the old 3 speeds. I just picked up an old Mercury Cougar toploader 3 speed, flywheel/clutch/tranny/floor shifter/driveshaft for $200.00.
TH350 or 400 with manual valvebody and ratchet shifter for sure!
I'd look at T5's again. There's a ton of rebuilt ones floating around out there (for Fords anyways) that are beefier then stock for dirt cheap.
Get an auto, any 4/5/6 speed that will hold up behind a uilt small block will be $1k or more unless you are really lucky.
I have a built T350 but really want a manual, the car is going to continue in my ownership and be used for a multitude of events
Swap in a proper manual after the Challenge. I'd still look at T5's! There's a lot of them out there that were in race cars and are now selling cheap...
