Later today the SS and the RS6 are headed to winter storage. What do I need to know about storing them with battery tenders connected? Will the BCM and other electronics go to sleep eventually if the hood is partially open? Any other concerns? Should I just go to the warehouse and start them for a few minutes once a month?

I always install the quick disconnect terminals and run them to somewhere that allows me to close the hood.  Don't just start them.  That's worse for them than just ignoring them.

Because of condensation in crankcase and exhaust? Or for some other reason?

That plus unnecessary cold start wear.  Your cars are new enough that you don't have to worry about un-burned fuel in the crankcase from from overly rich mixture during the cold start but you've still got all of the oil drained down to the crankcase and lifters bled down.  It's probably not significant over the life of the car but there's really no upside if you have the ability to keep the battery charged.
