Easy fix for the auto is a T5 + driveshaft + adapter + new or modified trans mount. Since it already has the auto rear-end (3.64 vs 3.36 in the manual) you can swap in a T5 with shorter 1st/2nd without much hit (and they're cheap cause nobody wants them) think turbocoupe, some svo, and cougar xr7 T5s.
Almost every auto I've ever seen at the junkyard had a bad transmission (C3) and was otherwise perfect. I have a torque converter off the last one I pulled the engine out of for a spare for the race car, if you buy this you can have it free.
88 is the best year, has big brake booster, and the auto means the turbo was limited to 10psi instead of 15psi on the manual so the engine/turbo are likely solid. That interior looks good, just needs a deep clean. No cracks on the dash means garaged. It's got 15" spatula wheels so you have the best wheel combo offered.
Windshields aren't super cheap, and it most likely cracked because someone glued the rear view mirror on with a metal tab, these windshields require 2-sided tape or else they crack, ask me how I know?
Rust really shouldn't be an issue since they were undercoated from the factory and made of decent west-german steel.
If it runs rough it's most likely a vacuum leak (PCV is most likely culprit), but the TFI module can also go wonky (they sit on the distributor and are very sensitive to heat and vibration, so logically Ford chose the hottest vibrator to stick it to, a quick relocate to the firewall with a heatsink from an F150 of similar vintage will give you reliable ignition for years to come.

I have owned a '88 Turbocoupe and a '86 SVO, but not a Merkur. I will try to see it this week, and let you know how it goes. T
