When painting 2 colors which do you do first? Top of the car then sides ?
If you're spraying you gotta mask off anyways so it doesn't matter really...gravity will probably make doing the top first a bit more foolproof.
Or to save effort (but reduce finish quality slightly if you care about that sort of thing), do the sides first with no masking*, then mask the sides and spray the top.
*On the body I mean, unless you want painted windows and wheels 
Lighter color first. Shoot beyond where the darker color will go. Let it dry, tape off the lines and field, shoot the darker color. Build into the tape really lightly to minimize the edge.
