I have a 79 Kawasaki KZ400h LTD. It has two Keihin carbs on it. Originally the problem was the right carb. Could not get two cylinders to run regularly and it was the right carb. So, I pulled the carbs and gave them to a friend who could pull them apart and cleaned them in an ultrasonic cleaner. Reinstalled. Now the left carb is doing what the right carb was doing and the right carb seems to be fine. There are no vacuum leaks, the mounts between the carbs and engine are new. I did not install a filter inline figuring the petcok had enough protection with the strainer built in. I got it started this afternoon on two, but then as it warmed the left cylinder cut out completely. I pulled the float bowls to check every thing was okay. Looked as good as when I put them on. Restarted. Only right cylinder working. The left would occasionally pop and spit out the exhaust, but I couldn't get consistent working. These are pretty simple devices. What am I missing? Could a jet be plugged? Can I pull the Jets while carbs are still in the bike? Getting the carbs off is a bear. Getting them on is worse cause the airbox rubbers are very stiff.

Nothing technical to add really, but if it ran and then stopped or ran differently, something changed mid-flight. PITA, but pull them off again. Disassemble and get an air hose with a rubber tip for cleaning the tiny orifices. Replace the boots or soak them in Armour-All or something to soften them up, hard dry ones can have vacuum leaks. Once reassembled, try running the engine from a different fuel source, even a small funnel with a tube just to verify it's not the gas tank.
Buy in line filters.
Verify the spark plugs are clean.
Is your choke linkage ok? Something fall off or get bent when you took the carbs off?
Motorcycle carb passages are really small and can clog easily. Since the ultrasonic carb works fine the other side may have dirt in it now too. Makes me wonder a bit what the inside of your tank looks like.
Both carbs were cleaned. I too am concerned about the tank. It was a little rusty inside so I cleaned it and resealed it with the por15 tank kit. I will put an inline filter in place. Pull carbs once again, clean them, and retry. This is so frustrating. About as much fun as CIS on a rabbit.
