My father’s cd disc changer in his 1999 Mercedes ml stopped working. The dealership quoted a new one at 1500. The speakers are Bose so I’m pretty sure he can’t replace the head unit. Will an aftermarket 6 or 12 disc changer connect to his factory head unit?

You could try Crutchfield, they will tell you what is needed to install and aftermarket head unit or mabe just the cd changer.

There should be some import cable into the CD changer. IIRC, this was an option (its in the hatch of the car, you have to remove a panel to get there, right?) and all cars were set up for it. I'd say remove the entire thing (you're gonna have to do that anyways) and look for said cable, and see what kind of plug pattern it is. It might be something common. And either way, its always going to be much more expensive at the dealer.

A quick ebay search yields me this:

refurbished, 250

and a ton more. They all look pretty similar or the same as my dads, which was a 99 ML, but its been a while and I can't quite remember exactly what it looked like.

A quick search of car-part.com listed all kinds of changers. Quite a few @ $150 up to mid $300's.
