Here's the problem: Let's say one day Superman decides he just wants to kill Batman. So he calls up on Wayne Manor, invites Bruce out to lunch (Bruce pays, of course). Halfway through lunch, Superman punches through Batman's head.
With no warning, Superman wins everytime. Given some preptime, Batman can put up a serious fight, but in the end Superman has been warring against a Batman-type (Lex Luthor) for ages, so Supes would just come up with some pre-Crisis/Superman Prime god-mode and it would be game over.
I imagine an Omega-level mutant could probably defeat him too. Or Apocalypse? Yeah. Real problem for the goddam Batman.
Not much of a comic guy, but I read The Punisher back in the Frank Miller days (I think) and it was awesome. Hollywood never even got close to capturing the feel of that series. I also read The Dark Knight series and that was pretty killer.
Get Superman on a planet with a stronger sun and then see what happens to his "powers!"
I'll take Batman's intelligence any day over Superman. And I think Bruce would be onto Clark's plans well before Kal-el even realized it. Prepare for the worst...
Now back to my enthusiasm for the god of thunder. Can Bruce come up with anything to best the mightiest of Marvel's heroes?

Words out of my mouth
I've always kind of liked Magneto as a character, simply because of the grey factor- he could have easily been a hero of things went a bit differently. I also thought that the movie did a pretty good job of distilling 40 plus years of character development into such a short span.
Let's put a different spin on it:
How many comic book characters besides Batman were seriously improved by the makeovers they got in the late 80s and 90s?
I read some old (60s era) Batman comics once, and man, they were pure crap. Ditto for Superman, but Superman has more stock to work with. Frank Miller might very well be responsible for Batman being as popular as he is today.

Lex Luthor is at or nearly on the level of Batman (they're near mirror images of the each other ie: rich, supersmart humans), and he doesn't exactly dominate Superman.
Superman is pretty damn smart himself. Superman Red/Blue, anyone? Even your "average" Superman makes all kinds of little gadgets too. I mean, Supes in Justice League built robots the rest of the league (hint: guess who's included in that?) had trouble beating combined.
Let's lastly not forget Superboy Prime (who's really a Superman...man I hate DC) punched the very fabric of comic book reality. So pretty much he could write Bruce Wayne back into the Adam West era.

I'll admit it took me a while to get the whole, "Why is Hobbes rendered full sized and detailed sometimes, and other times carelessly like a rag doll" thing, but once I did... sheer brilliance!
He's fat, lazy, not too intelligent, and all he does is eat junk food and hug. Pretty much me but with slightly more hair.
