Only thing about it is if those reports from people saying they saw a plane flying low, you would think people on board would notice. Man some of the theories that are going around the net are just flat out nuts. Tons of people are saying it was hijacked and landed at a predetermined destination and quickly hidden/camouflaged (man that would be tough). They are then saying that the plane is going to be refitted to either deliver a nuclear payload or EMP. Loads of holes in this theory including how the whole thing would be possible for it to re enter air space of any civilized country and not be identified or shot down for not being identified. Great ideas for a movie or book...may just want to hold off on writing it for a bit though (I am sure someone somewhere is thinking of this right now).

That would be MASSIVE overkill for a weapons delivery vehicle. Why steal a loaded, 300 passenger jet (which WILL be missed) when a stolen plane on a cargo or maintenance run (or even a private aircraft) wouldn't even make an intelligence briefing. Further, most nukes/EMP's these days could easily be loaded onto a Lear/Gulfstream, which is WAY easier to steal, hide and use to penetrate air defenses. There are only a few places in that entire part of the world were you can land/take off a jet that size, and almost nowhere where you can hide it from overhead surveillance. Just doesn't make sense to me as a weapons delivery vehicle.
On a semi-related note, some supposed expert on the news today was arguing for that possibility and actually said "Sure, you need 10,000 feet to take off a plane like this, but it can be landed at a smaller field, disassembled and moved elsewhere and reassembled for takeoff." Really?
I agree, plenty of places in North Korea to hide huge aircraft. Thing is, why would they need a stolen plane?

My personal feeling is the thing was shot down (for one reason or another) and whichever military that did it is not going to fess up for obvious reasons.

Dismantling and reassembling the plane seems like a lot more work than making the passengers cut down more trees at the end of the runway.
Edit: unless the plan is to rebuild the plane in their high school cafeteria in which case they would pull off the greatest senior prank ever.

Ok I got this E36 M3 figured out ( yes, alcohol was involved )
Step 01. Hijack airplane
Step 02. Fly said plane to short homemade air field in buttberkeleynowhere
Step 03. Have passengers cover plane with brush
Step 04. Refuel plane, load nuclear weapon
Step 05. Have passengers lengthen runway in order for plane to takeoff
Step 06. Fly plane under radar into an area with international flights over head, and with poor radar coverage (open ocean, maybe)
Step 07. When international flight is selected (in poor radar coverage area) a ship with an S.A.M shoots down the "clean" airplane
Step 08. The original or "dirty" air plane come up and takes the place of the "clean plane" with the proper tracking number
Step 09. This would allow the weaponized plane to fly into the target city without anyone the wiser until it was to late

Where does one get an atomic bomb in the first place? The ones that are easy to make, you cant realistically get/make the fissile material (highly enriched uranium) for, the ones its even remotely feasible to collect materials for (implosion type plutonium weapons) require knowledge only a handful of people know, all with orders to commit suicide in the event of a capture attempt. If you want thermonuclear bombs, that opens up a whole nother can of difficulty worms.
EMP would only cause widespread damage if you detonated a big nuke in the ionosphere, if my memory serves me correctly, which presents two problems, the above paragraph, and this would require a spacecraft or bigass missile of some sort, not a passenger jet.
