He has checked all the boxes. He has a HS Diploma, showing he graduated from HS. Having been an inspector answering to NRRO, I know a lot about checking the boxes, dotting your T's and crossing your I's. As far as the fraudulent school, ask the idiot in charge to put that statement in writing, or release the transcripts ... to your new lawyer!!!
So far as I know, every high school - public and private - has to go through a periodic accredition. No accredition, no diplomas. No diplomas, no school.
I am not certain who the accrediting body is in Alabama, but it would be worth a call to the Alabama Department of Education to find out. I am absolutely certain the accrediting body would take a very dim view of the school's behavior, particularly after they had issued a diploma.
Think I would document the entire affair and then write a letter explaining what happened to the accrediting body, but don't send it. Then send a copy of that letter and all of the documentation to the school and explain what they did extortion and that you expect your $1000 to be refunded immediately. Further, assure them if you ever get wind of any poor report regarding your son, you will fire your documentation cannon at the AL Department of Ed, the accrediting body, and, just for grins, the local DA.
Finally, get a copy of your son's transcript for him and 15 or so certified copies from the 'school' so you son will never have to deal with them again if he decides to go to college or a trade school after the USAF.
Edit - Sorry I apparently missed part of the 2nd page and have already done some of this. As others have mentioned, they are perpetrating a fraud on the face of it - they are promising to issue a diploma they cannot legally issue. Might be something that you want to chat with the DA about. Maybe get referred to the grand jury.

As an experienced hone schooler, I have a different opinion.
For homeschoolers, the transcript matters much more than the degree for acceptance into universities. To an admissions officer, a home school "degree" is just a pretty piece of paper mommy printed up on her home computer. The transcript backs it up.
The good news is its really easy. Especially since you actually DID homeschool at some point. You can write it!
There are specific ways to write a transcript. Formats that all schools look for. It takes some time, but it's not difficult.
My wife writes on homeschooling, and I'm pretty sure she has a few articles on how to write a transcript. I will see if I can find a few and post links.
I would go ahead and write the transcript as soon as you can- don't wait until you are done in the Air Force. You'll forget the details. If you write it now, you can just stick it in the file and pull it out if you ever need it.

Forget the lawyers. That's just a headache you don't need.
You have a diploma from a school that is not accredited. That's not a big deal. All 5 of my kids have the same thing (homeschooled). Didn't prevent any of them from college and graduate school.
Treat yourself like a homeschooler. Back up a little, write the transcript, and walk away. Schools will be fine, and you won't need any other documentation.
The lawyer will just cost you money and stress.
If you find the school is not accredited I would think you son's diploma would be invalid. Just thinking out loud. Maybe not blow up that part of the bridge.
A transcript from an accredited school is an easy pass into college.
A transcript from a school that is not accredited still works. It just takes a little more effort to document.
"How to write a transcript" is part of the products my wife sells as an income, so I won't be posting any link here.

This is incorrect.
It's probably true in CA. It's definitely not true in GA. It is only partially true in SC.
OP is in KY. I don't know the laws there, but I suspect it is much more like GA than CA (especially since the school failed to follow through with their accreditation process).
