Given the choice between two boots that are otherwise identical, yes, you should. Even if it costs more. But I wouldn't be looking specifically for that--the big advantage to a goodyear welt is that the boot/shoe can be resoled. If the rest of the boot isn't going to last that long, or the boot is the same price as a resole (ask a cobbler near you, I think it is about $75 around here) then I wouldn't seek it out as a dealbreaker.
FWIW, my boots and most of my shoes are goodyear welted. I'm also about to buy a pair of snowboots that probably won't be.
