Some pretty good ones mentioned - here are a few that haven't come up yet:
There were a lot of great Johnny Cash covers - two that I'm surprised haven't been mentioned already are "Hurt" and "Personal Jesus."
Orgy did an angrier cover of New Order's "Blue Monday" that's worth listening to.
Korn's cover of "Another Brick in the Wall" is not a cover of just the Part II - it's an abridged version of the whole Wall album, and a pretty good one.
Stevie Ray Vaughan did a great cover of "Voodoo Chile" on "Couldn't Stand the Weather". It's hard to match Hendrix, but that was pretty close.
I have to add Season's After version of Cry Little Sister, so I don't forget. Also, Eleanor Rigby by Godhead is pretty awesome, can't forget that either.
The kids of the Okeefe Music Foundation have some really great stuff. Some of them can't be much over 10 years old.

As I clicked on this I realized I had Aerosmith singing Come Together on the radio, so there you have it. Way better than anything the Beetles ever did. Like Johnny Cash's version of Hurt as well.
August burns red did a cover of miley cyrus' wrecking ball. I actually quite enjoy it.
